Heh, don't worry about the skull. I'm going to make an assumption here, and that's that you don't know the gem cubing recipe. If you take three gems (skulls count as gems as far as the game is concerned) of the same type and grade (flawless or below), then transmute them in the cube, you get a gem of the next grade. This makes it very easy to make perfect gems of any type.
In fact, I believe this is one of only three ways to get a perfect gem. The other two ways are to hit a gem shrine (it upgrades a random gem in your inventory if it can, and drops it to the ground; otherwise, it drops a chipped gem- use these shrines strategically) and to do the Hellforge quest, which always drops a single perfect gem. I do not recall a single time when killing a monster or popping a chest gave me a perfect gem. I've only seen chipped to flawless ones from those sources.

Zephyr would be a waste. The reason: runewords only work on non-magic items. Normal, superior, and ethereal are all okay, but
magic,
rare,
set,
unique, and
crafted items are not, even if they are the right base type with the right number of sockets. The justification, I suppose, is because it would unbalance the game if you could put runewords (well, the powerful ones, anyways) into powerful magic items.
Another cavaet about runewords is that you need an item with the exact number of sockets, not more, even if you leave the last socket empty. This is why getting Larzuk to socket an item for you isn't always the best option for making a runeword; he always gives it the maximum number of sockets, which might be too many for your needs.
