Well, there's two ways I am interpreting your question:
1. Can you use Berserk with throwing weapons (e.g. javelins)?
2. Can you use Berserk while throwing a weapon?
The answer to Q1 is yes.
The answer to Q2 is no. To use Berserk, you need to select the 'Berserk Icon'. To throw a weapon, you need to select the 'Throw Weapon Icon' or 'Double Throw Icon'.
