I am not sure either, but I would post your question in the ATMA sticky. Otherwise it may sink to oblivion here and never be answered.

I have a few stashes as well. I never have thought about merging them. It would be a bummer if the only way is to drag all items from one into the other. But as far as I know, that is the only way.

The answer is "one item at a time". There is no way to merge stashes - or characters.

So then what does the "Auto-Gather" do, exactly?

Auto gather is a feature used with .d2i files. These are remnants of a "darker time" in muling history, and almost no one has them or will ever see them. They will not help you merge a stash.

Wow those are some l33t people skilz :)
